Title says it. By that I mean, the ones that don't get a whole lot of attention, wouldn't be found on one of those mix albums (like Black Mages or Piano) and aren't heard a whole lot in the game either.
Mine would have to be FFVIII's "Residents". But other ones, I'd have to say FFVII's "Debut", FFXII's "Little Rascal", and FFVIII's "Slide Show Part 1" (Part 2 gets too much attention, not that it doesn't deserve it), and FFX's "Hopeless Desire".
Remember, overlooked ones only.

My favourite overlooked FF song would have to be Via Purifico from Final Fantasy X. It plays when you are in the labyrinth underneath Bevelle. It's amazing piano melodies merge to bring a truly genius piece.
I tried playing this myself (thanks to the MIDI + Noteworthy Composer program) but it's a little too hard for my piano playing skill.

I have no idea what it's called but one of the more understated songs that I always like was the Turk's theme tune; just that simple beat. It's the kind of sound that you can hear in other songs or even from natural noises and me and my friends will often both say "Hey it sounds like the Turk's song!" at the same time.

FFV: Unknown Lands (I think that's the one of the third world. Unfortunately, the other one is named The Land Unknown, so I always get those 2 confused. It's one of the best and most awesome and emotional FF themes ever, and it gets absolutely no love... everytime I hear it I have to cry. ;-;)

Actually, The Land Unknown is the one played for the third world--at least according to the version of the FFV OSV on my computer. Provided you are going by track names and that yours are consistent with mine, I wholeheartedly agree with you that Unknown Lands is a beautiful theme; the OTHER one got a place on Dear Friends (the arranged album for FFV), and I would much rather have seen the former brought into orchestration. In fact, it was one of the first Final Fantasy pieces I ever attempted to learn by ear on the piano (I adore the progression from D-flat maj. to a B-dominant seventh--one of those little musical flairs you encounter outside the classical genre only in Uematsu's music), and one of my early inspirations to start learning to play the piano proficiently.
In the spirit of older FF songs, I also love Mt. Ordeals from FFIV--another one of those modal diddles discernibly of Uematsu stock. Starts in D-lydian, then has some really great changes.
There are a host of others from FFVI too that I could mention, but their names escape me at the moment.

My favorites are one part in "Madain Sari, Village of the Lost Summoners"(panflute part) and "Song of Zidane and Dagger", with the voice, from the FF9 Plus album. And "Bran Bal, the Soulless Village". I like a few of the "Game Over" songs, too. Why are those always overlooked? Mediterranean and Organum are cool. Heck, almost anything from 9.
If Advent Children counts, then the song "Calling", the ending theme; both "Tenrai" songs("Divinity"); and "Sign", the song from Healinn.
"The Travel Agency" from 10 is good, too.
And the original Final Fantasy game... "Matoya's Cave" and "Sailing Ship".
By the way, "Prelude" was on quite a few of the mix albums.

I only know a handful of FF soundtracks, but... oh well...
FF4: the theme that plays in the Moon... don't even know the name.
FF6: two names: the third Boss Battle theme. "Fierce Battle" I think is the name... the first two got a Black Mages remix... but this one, nothing...; the other would be Relm's Theme, it's simply beautiful.
FF7: the theme of the City of Ancients, for which you can get remixes at OCRemix, but nothing that comes slightly close to the style and mood of the original; and JENOVA Absolute, which you get to hear one time only and for a short time because JENOVA SYNTHESIS is simply useless as a boss...
FF8: Three words: "The Legendary Beast". For me, the most overlooked theme. Man this theme is so underplayed. I mean, it plays for a section of a part of a multi-boss battle. Even worse if you're good enough to beat Griever to a pulp in under 4 hits. And it's so damn good. When I heard the album "FITHOS LUSEC WECOS VINOSEC" came out I was begging for this theme to be on it, but they instead went with... well... others. I'd give the rest of my soul to hear an orchestral or philarmonic version of "Legendary Beast".
FFTA: looks this game is not very known, but I'd go for "Prison". The game does not get you to appreciate that piece, when you hear Prison you are only wanting to get away from the place.
That would be it for me.

Listen to it. It's calming, like a good Enya song.
Final Fantasy VIII - The Mission.
One of the most action-packed songs I've ever heard.
It really gets your blood going and gets you excited to move forward and do what you gotta do. Excellent name for the mood it gives you.
Final Fantasy VII - Who Are You /&/ Who Am I
They go excellently together. The slow bursts of it, then moments of silence as all the instruments fade sound really good to me.
Final Fantasy Tactics - Holy Angel's Theme
It's hard to pick some, seeing as how I think the score for Tactics is the best one right up there with Final Fantasy VIIIs score.
This one though is particularly enjoyable. It's got quite the wide range of instruments that flow together.

I'm not exactly sure what the overly popular songs are with everyone else, but i can try to give my idea of the ones i think are overlooked...
FF VII - Infiltrating Shinra Tower, Underneath the Rotting Pizza, and Trail of Blood
- All of them have a kind of dark atmosphere to them, but i rarely see anyone go "omg i love that song!" Trail of Blood is a favorite of mine.
FF VIII - Galbadia Garden, Intruders (when you're in the sewers), The Spy, Martial Law, Fear, The Salt Flats, Silence and Motion, and Lunatic Pandora.
- I'm a FF VIII fan and think it's Nobuo's best work (even now). It seems to me, however, there are a lot of songs people don't give a good listen. I like how funky The Spy is, and just how strange Lunatic Pandora is. Silence and Motion is definitely one i enjoy when i need a fun tune.
FF IX - Awakened Forest, Ice Caverns, Lindbum (not sure if this is true or not), Gargan Roo, and Crystal World.
- i'm not sure about FF IX in this aspect as much as the others...
FF X - Secret Maneuvers, Sprouting, Luca, Thunder Plains, Seymour's Ambition, Way of Purgation (when Yuna is all alone after the wedding), Challenge.
- There are a lot of good tracks that i think people miss out on. Challenge is one of the big ones that i've noticed. I love the song, personally, but i rarely even see anyone mention it...
FF X-2 - YuRiPa Fight 2, YuRiPa Fight 3, Mission Complete!, Kilika, Luca, Thunder Plains.
- It always make me sad to see people say they skip the battle tunes from this game, i think they are some of the best tracks on the ost.
As for FF XI and beyond... i couldn't tell you. I haven't listened to either OST enough to know. Also, i haven't listened to the pre-VII tracks to know enough. I'm glad to see there are people who agree with me on some choices though.

Those Chosen By The Planet from FFVII always struck me as overlooked, in terms of being regarded as "Sephiroth's theme" OWA tends to get branded as that which is... Dissapointing since I think TCBTP sounds awesome.
And from FFIX Heaven Distress kinda captured the mood of the game at the point. I think alot of music from the Cleyra bit is overlooked but what do I know?

You missed the point of this thread. It's not about "how often did they use it in the game" but how often was it re-used/played on arrange albums, concerts, how popular is it with the fans (i.a. remixes).
"One Winged Angel" is one if not the most popular music piece of the whole FF series.

I agree with everything you stated. FFXI's OST, like the game itself, is sadly underrated and always overlooked by most FF fans. Which does it a great injustice, as the soundtrack is so very good.
Tracks like Memoria di la Stona (the powerful opening movie theme), Ronfaure (Uematsu at his very best), Gustaberg (who would have thought a theme for a desolate wasteland would be so excellent?), Metalworks (a rousing military march is not what I would have expected for an industrial complex, but it works surprisingly well), Castle Zvahl (a dark and oppressive theme that really suits the Shadowlord's malignant citadel), and of course, his 'final' boss theme Awakening, of which needs no explanation other than it grabs you in and doesn't let go. :D
Then there is the expansion OSTs which are equally good, if not better, than the original game's OST. Tracks like The Hall of the Gods and Kazham (from Rise of the Zilart), Faded Memories ~ Promyvion, Moblin Menagerie ~ Movalpolos and Distant Worlds (from Chains of Promathia), and other tracks from the Treasures of Aht Urhgan and Wings of the Goddess OSTs which I don't know the track names for.

I only really have a vague idea of 'overlooked' besides the widely popular ones, so that's the excuse if a popular one slips in ;)
