All three songs easily elicit the heartfelt pathos and depressing sentiment of their environments, I find.

"After the Drop" - Medal of Honour: Frontline.
The most depressing and mournful track I've ever heard in my life. There's just so much beauty packed in it. Definitely one to be played at my funeral.
"Debriefing" - Metal Gear Solid 3
A close second. However, you need to have finished MGS3 in order to feel the power of this song. For those who just want to see MGS3's ending, here it is:

Say! Thanks for reminding me of that one! "After the Drop" is indeed a wistful composition. I'd say "Arnhem" only manages to beat it by a nose.

This thread screams "emo". I haven't heard any songs that I considered to be very sad, I have heard pieces of music that are quite sad or emotional. "Aeris' theme" mainly with the attachment to her death, "Hinata Vs Neji" played during the Hokage's funeral (from Naruto OST) is also quite sad.

Its not my saddest song ever, but "Loss of Me" from Final Fantasy IX was pretty sad.
And whoever mentioned the end of Metal Gear Solid 3, and the song Debriefing, I agree wholeheartedly. Very powerful, and very sad.

The Dirge of Cerberus soundtrack is like that. Haven't been able to complete the game (too uninteresting) but I've listened to the soundtrack; Deep Darkness of Shinra and especially Terminus send a chill up my spine every time.

I'm not sure if it's supposed to be sad because I haven't played the game yet, but "father and son" from MGS4 made me a little teary. Also Aerith's them from FF7 was probably the most beautiful and sad song I have ever heard.

Just some off the top of my head...none are sad or anything, but they have a mood to them mostly.
Old Snake - Metal Gear Solid 4 (theres something kind of sad or mournful expression about that track, most notably around the 50 second mark)
The Max Payne 2 soundtrack is somewhat dark and depressing, perhaps just due to the tone of the character itself.
The Indigo Prophecy soundtrack. The game is emotional, dark and filled with depressing characters and moments.
St Mary's Church & Jenny's Theme - The Darkness (something just a little off about the tracks. Not sad or anything, buts theres something about it)
Promise (Reprise) - Silent Hill 2 (Again, just something about it, not sure how to describe it)
Beauty Killed the Beast 4 - King Kong (I only find this track sad or depressing because of the movie, as its from the part when hes on the ESBuilding and as the planes are coming in for their final pass, as hes near death, the music builds and he lets out his primal roar and does the whole chest smack motion...kinda shows his will to live and to not back down, even in the end)
Debriefing - Metal Gear Solid 3 (It really only works with Eva's voiceover, but still a powerful track to go with the imagery and great voice talents)
Not sure what else I'd throw on this list, cause I really don't know how to classify "sad" music and all. Music that creates strong emotion and usually in sad, depressing or dark parts is all I could think of. Throw on the music you hear in Rocky Balboa whenever he thinks about Adrian and Light of the Force from Return of the Jedi when Darth Vader is cremated, but for now, thats about it.

There are quite a few powerful tunes that I've heard throughout my experience with games and movies. None that specifically make me want to cry or anything, but enough to send a chill down my spine. I get this feeling every time I hear the following tracks.
The Legend of Zelda: Majora's Mask:
This was my first Zelda experience. The songs that affect me most were as follows: Opening Sequence, Calling the Four Giants, The Progression of Clocktown (Days 1, 2, and 3), and Final Hours. Each of these songs held a sense of anxiousness that built up to the end of the game. Also great nostalgia moments for me here. The first of my heart felt moments with video game music.
StarWars Episode III: The Revenge of the Sith:
This is a bit more specific, only including the track Anakin's Betrayal when you see Anakin turn to the dark side and he's hurting Padme. Most certainly a powerful theme for me.
Matrix Revolutions:
The last of the songs that truly make my spine tingle is Neo's final battle with Smith. This includes Neodammerung, Why Mr. Anderson, and Spirit of the Universe. This especially includes the sequence which shows Neo's body being carried away by the waste disposal unit in the Machine City. I love Don Davis's work with the franchise.

ahh, you guys beat me to a ton of great music. I have a few songs that come off the top of my head.
Let's see. "Sorrow" from Front Mission 3, that song is already pretty sad, but after you play through and encounter more then 3/4's of the cast killed off tragically (especially when you play both sides of the games two plots) you are much more emotionally tied to it. They also have a very nice ending remix of the same song and is also epic and but not as sad.
What's this? Didn't anyone mention "Enclosure" from MGS? It's a beautiful work, and very moving.
Kizu darake no yume wo nigiri shimete, from G Gundam (The fourth CD). It's a pretty sad theme, especially when it picks up with the dramatic sharp rise of other instruments in the end. Anyone who saw Doman's Brother and later his master die can tell you just how powerful the track is.
Afterwards, Clear These Tears (Namida, Nochi Hare) from the Pokemon anime. Yeah, it's the song when Butterfree leaves. It was pretty sad, I was surprised one day during school in the morning when they reran that episode, and found so many of my friends still teary eyes from crying about that episode. O_o
"Requiem For The Gods" from Castlevania (SotN/NotM), such a lovely depressing theme, on par with "After the Drop" from Medal of Honor.
"An Epitaph to War" from the Movie Glory, when ever I hear this song or see the characters thrown into the pit, I start to choke, even start to cry when I see them charging in the climax of the movie as "Charging Fort Wagner" plays, even though it's not a truly sad theme like An Epitaph to War, but it's still very powerful and full of emotion. Only one thing keeps me from crying, and that's from a memory in highschool from when I showed the movie to my class ...well women love Danzel, and when he got shot towards the ending, one of the girls shouted out "On no! They Shot Danzel!" Thus this movie and music here holds a special space in my heart for both making me laugh inappropriately, and cry. Come to think of it, almost the entire soundtrack is pretty depressing ...yet lovely!
From one of my favorite anime and manga is the Guyver TV series. There are two tracks that stand out that make me sad. "Despair" which is a fairly sad theme, and "Tragedy of Enzyme II". Tragedy of Enzyme II is actually a battle theme, but one used in tragic events, and it's fairly done well. It really sticks to my head because of it's beauty, and the horrible event in the anime when Sho and his father fight to the death with neither in control of what they are doing. "Despair" of course also stands out thanks to the fact that some great characters died while it played, such as Murikami.
"Pain" AKA Ovelia's Worries from Final Fantasy Tactics. I love this scene, and if not for it's pure lovely tune of pain and grief, then it's attachment to the tragedy involving the romance between Ovelia and Delita.
"Eternal Seperation" from Code Geass. Lovely theme, and still incredibly sad. This theme actualy helped make me almost cry over the death of a character I had no love for (Rolo). This theme and another was played when our protaganist died in the end.

Have one more to add, forgot toe add it in the previous post. Stage 9 from Devil May Cry 3. When you finally enter hell, you are looking at the scene, it's a very white rocky looking area in the void of space, it looks like it could be heaven, but as a desolate broken remnant of it. The music is absolutely sad and haunting as it players, well at first it is, it has some stupid dribbling of a beat after the choir and the organs stop playing, but man was it such a cool moment in the game with that scene and music.

It's less "sad" or "depressing" and more "bittersweet." Her ending theme to the first season of FMP, Karenai Hana [Never-Withering Flower] is also grandiosely bittersweet.

I don't know what it is about this piece, but stylistically it reminds me very much of the somber/tender kinds of themes found in Don Bluth animated films...

It's uplifting at the same time that it's rather saddening. And you don't even have to have seen the movie/have the associated scene in mind for it to elicit the emotions. I had the track in my playlist for years before I finally saw the movie...
With Your XXX... and With Your XXX, The Heavens... - by Taku Iwasaki (from Tengen Toppa Gurren Lagann)
The former is a little more neutral and calming. The latter, though, is quite good at tugging on the heartstrings.
The Price of Freedom - by Takeharu Ishimoto (from Crisis Core: Final Fantasy VII)
I actually haven't completed the game yet, but I know what inevitable scene this track accompanies, and it's one of those tracks that's invigorating yet futilely sad.
Come What May - by Ewan McGregor and Nicole Kidman (from Moulin Rouge!)
Another pick I would consider to be bittersweet... Lyrically, it's not really depressing at all. But the way it's sung and composed (the film version) is beautifully melancholy.
Rydia's Theme - by Nobuo Uematsu (from Final Fantasy IV)
Also include just about any remix/arrangement. It's a little heavier on the "sweet" than the "bitter," but the little tinge of bitter that's there is quality and very emotive.
Out There and God Help the Outcasts - by Alan Menken, et al. (from Disney's The Hunchback of Notre Dame)
The first is sad simply because Quasimodo sings (however optimistically) about how he longs to be a part of the everyday lives of all the hapless people he can see from his towered prison. The second gets points for being one beautifully-sung, desperate plea for salvation.
And that's all I'll throw in for now. I must say, I've got to agree on a lot of the previous mentions, especially those from the Metal Gear Solid and Final Fantasy series, as well as some of the John Williams scores...

One of the first ones that I think of is the song that Pippin sings in Return Of The King (I don't know the name of it). And pretty much any track from Return of The King during the final battle at the Gate of Mordor. SO SAD!
Also, I can't wait to hear the track that plays during the battle at Hogwarts during the second Deathly Hallows movie. It is going to be EPIC! :D

-Let the Right One In (the whole soundtrack has that "mournful and sad" vibe, but Eli's Theme, Then We Are Together, Eli Bleeds and Going Home stand out in my mind)

If you're looking for sad music, you really can't go wrong with Thomas Newman from the 90s/early 2000s. His whole score for The Green Mile is really quite depressing, specially the tracks: Cigar Box, Night Journey, Danger of Hell, Coffey on the Mile, Punishment, No Exceptions and The Green Mile.
There's also: Brooks Was Here and So Was Red (both from The Shawshank Redemption), There Was Snow (The Horse Whisperer), the main theme from Road to Perdition, a lot of tracks in Angels in America...
Aside from that, I would recommend:
Mychael Danna - Tsimtsum, I'm Ready Now, Back to the World, The Second Story (Life of Pi), and Finale (The Ice Storm)
