I've played this game through and through, and your are very confusing.

Don't you go in the small building, take the soul of thamasa, and when you walk out you fight the boss. If he's not there doesn't that mean you can just walk back down without having to fight him? Or do you just want him in the Bestiary?

I have never heard of this problem but I propose this: is this copy of FFVIA used? After enough time or use has elapsed, the little battery in those cartridges starts to act funny. I had one die in the middle of saving a game, and it made the entire game act very strange, aside from not being able to save.
I'm sure you've either solved this problem by now or gotten a new copy of the game, but thought I'd just throw that in.

I remember one time, on my old SNES cartridge, I got off of the floating continent, watched the WOB turn into the WOR, and when I had Celes, I had 99 of every item in the game, including Ragnoraks, Atma Weapons, and Genji Gloves, Every item, weapon, armor, relic, it was fuckin' cool. But was a glitch none the less.
oh yeah, dont know what to tell you kid.

Odd that you should mention glitches...In every final fantasy game I have ever played (at least on the original platform) I have found glitches that benefit my game. In VI, there was some weird glitch in Kefka's Tower where the enemies I fought dropped economizers, Atma Weapons, Tintinnabars, Merit Badges, etc. In VII, All my magic and command materia would grow into two new materia instead of one. In VIII, once I got to the Island of Heaven/Hell, Quetzecoatl would have 100% success on turning enemies into cards, and the battle would deliver double the AP (I know this is not related to GF Compatibility, and it happens at no other location in the game). In IX, the game timer was screwed up: the seconds would count all the way up to 99, and the clock stopped at 9:99. Excalibur II for me! In X, the glitches were really weird. When I had capture weapons equipped and went to an area with monsters I needed, the monsters would appear in the same formations until I had caught ten of them, and then cycle to a new formation with monsters I needed; then, when I had captured all the monsters in the area, I would have no more enemy encounters. (So, I could equip a capture weapon in some areas and it was the equivalent of a moogle charm) Also, when I deleted abilities on the sphere grid with clear spheres, the characters did not lose the abilities. So I could go through with +4 spheres on EVERY slot on the grid. In X-2, whenever I started a New Game +, it would double everything in my inventory, including Iron Duke. Woohoo! XII is the only FF game I have played that has not glitched in my favor.

That's a terrible thing to admit too. A gameshark in Final Fantasy? Why would you need it? Any person who has enough patience can find everything in the game easily.

Can I help you on this Case? Before you go up meet Magic guy, you have to get the Life 3 or Auto-Revive in GBA verison (I think that what is called..) have one or two of your charater cast life 3 on the party while one keeps blasts with spells and the other keeps the party healed.
