Fact: As far as the game goes, you can come up with your own interpretation as to what caused the crater. Nowhere in the game is it specified if Jenova created it, or if the Cetra created it using the Black Materia.

Going for the black materia theory would explain the paintings on the walls of the pyramids (the black materia itself) and would also explain why they put such a security device on it to prevent such a cataclismic event from repeating itself again.

That is, if you have read the Ultimania guide that was released way after the game (2005) and as such, doesn't take into account anything from the original story writer, Hironobu Sakaguchi.
