There is a full minute of silence at the end of the track that starts around 3:50 and I tried to trim the silence using tools like ffmpeg and audacity, but the audio quality drops. The options to manually trim silence from MP4 files are pretty limited.

But no, that is not a mistake. That's where I decided to cut it. And all the silence in 1m04a is not a mistake either. The entire mix plays out as heard in the film. 100%.
