One question, since it’s going to come from a WAV convert, does it matter that it wont have all that CUE stuff? I honesty don’t see why people want all those extra things, I just take the FLAC and I’m fine with it.

I hate to be a jerk, but I really think you should just start from vgms for Mega Drive/Master System/whatever else. They’re super small and essentially lossless. If you need to convert to whatever, you can just do that. Most rips come from those anyway, such as the one posted here.

I was bored and felt like giving, so I did it anyway. =D
The size of the VGM set was 322 KB, compared to nearly 200mb in FLAC, while having the same exact sound quality.
