As Dirge rightly said, Bugenhagen did not actually say that he was the only one of his kind alive on the planet. It was around 300 years later in the end movie, so he had plenty of time for him to find a mate and produce those little children.

I doubt the FF7 world is anything like the scale what we see on the world map, towns are always smaller on the world map than when you go inside them.
He must have found a village of Nanakis (or whatever his races name is) hidden much like that round island is hidden.
