I am curious as to why in the above track order all of the Alice Reprises were excluded. Were they just a concert style feature of the soundtrack album, or did they play some part in the film? Does anyone know?

Most CD's in the boxset inlcude the original album presentation first and then the bonus tracks. Alice's Theme reprises are on the disc because they're part of the original album. They're not heard in the film.

No, no it's not hard. But most composers could care less about chronological order on their score releases. They go more for sound aesthetic. Their albums are arranged in a way that is musically and dynamically appealing to them, and hopefully others as well. As a musician myself, I cannot blame them for this approach. As a film score lover, I will arrange/edit it into chronological running order myself. So I see both sides, really.
