There`s no difference really. In KH he chooses the name Leon to break away from his past or something.

It was because he felt guilty that he couldn't keep his home world from being overtaken by the heartless. So to part from his old self, Squall took up the name Leon.

Kingdom Hearts and Final Fantasy are two completely different games. While there are cameos from the characters in Final Fantasy, their role in KH has nothing to do with their role in Final Fantasy. For example, Aerith is alive in KH, when she was clearly killed off in FFVII.

There is debate whether or not the two games have a storyline that "ties in", but that's completely up to you.

So it's not that big a change of name.

Squall is his first name.

Leon is a nickname of his last name.

Leon=Squall
