For some strange reason, getting impaled by the Masamune doesn't seem to be fatal. Remember, it happened to Cloud, and Tifa actually got slashed by it. They both survived and completely recovered. Shinra, by the same logic, could have survived it too.

Did anyone ever go back into the shinra building when you battle Heidiggar & Scarlet's Artificial Weapon? I went up trying to recover the masamune from the president's corpse. Unfortunatly, it was gone, but I don't recall if the president was still there or not!

I thought Rufus was destroyed by weapon along with the Shinra Building?! If indeed he did survive, could Weapon's attack have caused the Geostigma?

I think after researching about it that Kadaj needs rufus to hand over jenovas head (because as it says in the trailer shinra were researching the northern crater). So rufus is merely only a means to get the story started.
