The one track that I believe falls into that category would be "Trailer Theme (Hyrule Field) -Alternate Take-". I don't know exactly what it is but I have a sneaking suspicion it's "Zelda Gallery" in !!!!!'s rip of the game.
Well I was right about this.
I compared some tracks from !!!!!'s gamerip with a lossless CD rip and it doesn't seem like any extraneous mastering was done for this release. If there was, then I didn't immediately notice it. There is certainly no ugly reverb.
The game uses both streamed AND sequenced music. The streamed stuff (usually looped dungeon/special area music) essentially had a cutoff of ~18 kHz in the gamerip.

There's clearly a bit more data on the CD.
Maybe Nintendo provided better source files than what's on the game disc. Maybe all that extra stuff is the result of extra mastering work.
The Malo Mart chant in particular looks mighty fine!
