Some of my most memorable and favorite game soundtracks include:
Chrono Cross - Some incredibly beautiful music in this game. Favorite pieces: Dream of the Shore Another World and Time's Scar
Final Fantasy VIII - The music fit the game so well and stood well on it's own. Favorite pieces: Liberi Fatali and The Extreme
Final Fantasy IX - This is the one that made me realize how great video game music is, how it can really set the mood, and that I could listen to it outside of the game. The music really helped to make this game. Favorite pieces: You're Not Alone and Song from her Memory
Halo Series - I can't play FPS's because of motion sickness, but my husband plays this series and I always love listening to him play. Favorite pieces: In Amber Clad from 2 and Awakening from 4

Irisu Syndrome's Soundtrack is the best there is..
There was a time when I was pretty much obsessed with it. And almost all the pieces of music in there are beautiful.

Other great music:
- Energy Breaker: The Prayer Bells Will Not Toll, Accursed Dusk, Unheard Feelings
- Diablo II: Caves, Wilderness, Lut Gholein
- FF VI: Phantom Train, Awakening, The Decisive Battle
- Ys Book I (TG-16): Palace of Destruction
- Ys Origin: Scarlet Tempest
- Chrono Trigger: Silent Light
- Thunder Force IV: Stand up against myself
- Thunder Force V: The Justice Ray part II

- Musha Aleste: Galvanic Gear

Ok, slightly bizarre twist, in-game my favourite soundtrack is actually Minecraft.... No, really. The number of times the dynamics of a successful find or freak encounter have matched the (un-scripted portion) of the soundtrack have been brilliant.

In life I love the ESIV Oblivion soundtrack - makes the run down the sea front much more pleasant

Really tough, because some games have a couple of amazing tunes, but lots of filler (I must have played the various Squaresoft and Bioware games hundreds of times, but I can't really remember any of the music from any of the games - like, at all!) Games need to have really infectious songs, or have pieces of music that brilliantly add to already powerful moments to really stick in my mind. So for example, I can remember the Nibelheim music from FF7 or the Shepard and Joker look at the restored Normandy music etc etc, but mostly everything else just kind of fades.

But anyway, here's a few games whose music did stick in my memory:
Persona 4.
Halo: Combat Evolved.
Demon's Souls.
Advance Wars 2.
Any of the Ace Attorney games.
Castlevania: Symphony of the Night.
Mirror's Edge.
Infinite Space.
Command and Conquer.
Valkyria Chronicles.
Marvel Vs Capcom 2.
Street Fighter 2.
Cross Edge.

And probably lots more games, but its been years and there's been a whole hell of a lot of games, so...

mostly anything by yatsunori mitsuda (eternal number 1 forever and ever: chrono cross ost).
anything by koh otani (pertains to anime primarily)
john williams? (for his reused scores in several SW games. nothing beats hearing duel of fates while fighting for first place at 820 mph in a hard as fuck track in sw episode 1 racer).
not composers, but series:

castlevania
megaman/x until x5, x6 and over had terrible music, a horrible prelude of capcoms decline.
final fantasy

Gotta be The Legend Of Zelda: Majoras Mask! Fits perfectly to the dark, emotional tone of the whole game!
