Great rip! I think I've found a few minor errors though (at least in the mp3 rip).
In the song "The Shinobi" there's a few little distortions and a rhythm problem around minute 1:07 of the song. Also the song "The Ninja Master" I believe it distorts a bit in the second loop.

I checked the two tracks, and you're right, there are a couple of anomalies.

The Shinobi: I didn't hear a rhythm problem, but one of the notes is a bit "odd". Turns out the second loop is correct, and the equivalent spot in the first loop is the problem. I captured this from a Genesis with a VA3 motherboard. The same console also produced an oddity (a missing channel note?) in another rip (Sega CD - Super Monaco GP). I only discovered that one while re-ripping it on my current setup (a VA6 Genesis with audio leads bypassing the internal amp circuitry). The VA6 has never given me any problems. I don't know if the issue was due to the VA3 board, to having a Sega CD and 32X hooked up at the same time, to the Mega Everdrive (which doesn't fully reset the YM2151 when you load a state), or to some combination of the above.

The Ninja Master: The second loop actually introduces an extra bass note around 0:52-1:05 that isn't in the equivalent part of the first loop. It's subtle, but it's there. All subsequent loops have this note, only the first time through lacks it. It's just programmed that way. I've added a third loop to the track to be consistent with my standard format of two identical loops. Here it is in Audacity:





In any case, I've re-ripped TRoS from scratch, so this version should be "definitive".

Edit: Checked it again, and the first loop actually has a bass note (bass line) of its own that isn't in subsequent loops. Seems to be around 0:10 - 0:17. Hmm... maybe it's the same note(s), only shifted back about 10 seconds. Gah, I've spent way too much time on this! I need a drink.
