To apply the tag information to the FLAC files you should use mp3tag (
http://www.mp3tag.de/en/download.html). Then (starting with disc 1) just load all the files from disc 1 in mp3tag, select all files (CTRL+A), sort the files by track number and then click on Convert > Text file - Tag. Now browse for the downloaded text file containing the tags for disc 1 (the file path then should appear in the field "Filename") and insert the following characters in the field "Format string":
%artist% - %album% - %title% - %track% - %discnumber% - %year% - %genre% - %composer% - %conductor% - %ensemble% - %publisher% - %barcode% - %comment%
Repeat this with the second text file and the files for disc 2 and you're done
